@Quyen, I had the exact same problem. The fix is easy. Make the changes. Go to the Windows dropdown menu. Click on View Toggles. On the right-hand side there will be a column called Info Bar Settings. Unclick use numbers.
Then close out. You should be able to use the hyperkeys the way you want now.
I've never had my keyboard changes not "take." I'd call support.
Eclipse 6 question:
I changed the hyper keys for two-, three-, four- and five-stroke globaling in the "Edit" "Keyboard" tab (7, 8, 9 and 0 keys), but it is not holding/sticking/retaining the change. Every time I open Eclipse 6, I have to keep going back to make the same changes over and over. It's driving me insane! What is wrong, or what am I doing wrong?

Thanks, Laura. Just tried it. Works beautifully.
Mine is defined as {^_\^}. The underscore means literally put that character in the transcript.
I just realized that I have only this slash: {#N}{^}{/}{^}{#N}
Does anyone know how to define the backslash character in the Ecl dix? I tried to define it as {\} and {^}{\}{^} and {^\^}, but it comes out blank or a space in the transcript.
